check_for_freesurfer_data [... processing options]

Check for (and optionally copy) existing FreeSurfer outputs into the session folder.

Parameters

--batchfile (str, default ''):

The batch.txt file with all the sessions information.

--sessions (str, default ''):

A list of sessions to process.

--sessionsfolder (str, default '.'):

The path to the study/sessions folder.

--overwrite (str, default 'no'):

Whether to overwrite existing outputs (yes) or not (no).

--logfolder (str, default ''):

The path to the folder where runlogs and comlogs are to be stored, if other than default.

--path_freesurfer (str, default ''):

Path template to a precomputed FreeSurfer directory (supports replacing "[sid]" with session id).

--path_aseg_t1 (str, default ''):

Path template to an aseg segmentation in T1 space.

--path_aparc_t1 (str, default ''):

Path template to an aparc+aseg segmentation in T1 space.
